NAalytics / Assemblies Of Putative SARS CoV2 Spike Encoding MRNA Sequences For Vaccines BNT 162b2 And MRNA 1273RNA vaccines have become a key tool in moving forward through the challenges raised both in the current pandemic and in numerous other public health and medical challenges. With the rollout of vaccines for COVID-19, these synthetic mRNAs have become broadly distributed RNA species in numerous human populations. Despite their ubiquity, sequences are not always available for such RNAs. Standard methods facilitate such sequencing. In this note, we provide experimental sequence information for the RNA components of the initial Moderna (https://pubmed.ncbi.nlm.nih.gov/32756549/) and Pfizer/BioNTech (https://pubmed.ncbi.nlm.nih.gov/33301246/) COVID-19 vaccines, allowing a working assembly of the former and a confirmation of previously reported sequence information for the latter RNA. Sharing of sequence information for broadly used therapeutics has the benefit of allowing any researchers or clinicians using sequencing approaches to rapidly identify such sequences as therapeutic-derived rather than host or infectious in origin. For this work, RNAs were obtained as discards from the small portions of vaccine doses that remained in vials after immunization; such portions would have been required to be otherwise discarded and were analyzed under FDA authorization for research use. To obtain the small amounts of RNA needed for characterization, vaccine remnants were phenol-chloroform extracted using TRIzol Reagent (Invitrogen), with intactness assessed by Agilent 2100 Bioanalyzer before and after extraction. Although our analysis mainly focused on RNAs obtained as soon as possible following discard, we also analyzed samples which had been refrigerated (~4 ℃) for up to 42 days with and without the addition of EDTA. Interestingly a substantial fraction of the RNA remained intact in these preparations. We note that the formulation of the vaccines includes numerous key chemical components which are quite possibly unstable under these conditions-- so these data certainly do not suggest that the vaccine as a biological agent is stable. But it is of interest that chemical stability of RNA itself is not sufficient to preclude eventual development of vaccines with a much less involved cold-chain storage and transportation. For further analysis, the initial RNAs were fragmented by heating to 94℃, primed with a random hexamer-tailed adaptor, amplified through a template-switch protocol (Takara SMARTerer Stranded RNA-seq kit), and sequenced using a MiSeq instrument (Illumina) with paired end 78-per end sequencing. As a reference material in specific assays, we included RNA of known concentration and sequence (from bacteriophage MS2). From these data, we obtained partial information on strandedness and a set of segments that could be used for assembly. This was particularly useful for the Moderna vaccine, for which the original vaccine RNA sequence was not available at the time our study was carried out. Contigs encoding full-length spikes were assembled from the Moderna and Pfizer datasets. The Pfizer/BioNTech data [Figure 1] verified the reported sequence for that vaccine (https://berthub.eu/articles/posts/reverse-engineering-source-code-of-the-biontech-pfizer-vaccine/), while the Moderna sequence [Figure 2] could not be checked against a published reference. RNA preparations lacking dsRNA are desirable in generating vaccine formulations as these will minimize an otherwise dramatic biological (and nonspecific) response that vertebrates have to double stranded character in RNA (https://www.nature.com/articles/nrd.2017.243). In the sequence data that we analyzed, we found that the vast majority of reads were from the expected sense strand. In addition, the minority of antisense reads appeared different from sense reads in lacking the characteristic extensions expected from the template switching protocol. Examining only the reads with an evident template switch (as an indicator for strand-of-origin), we observed that both vaccines overwhelmingly yielded sense reads (>99.99%). Independent sequencing assays and other experimental measurements are ongoing and will be needed to determine whether this template-switched sense read fraction in the SmarterSeq protocol indeed represents the actual dsRNA content in the original material. This work provides an initial assessment of two RNAs that are now a part of the human ecosystem and that are likely to appear in numerous other high throughput RNA-seq studies in which a fraction of the individuals may have previously been vaccinated. Although the full coding region is included, the nature of the methodology used for sequencing and assembly is such that the assembled contig could lack some sequence from the ends of the RNA. Within the assembled sequence, this hypothetical sequence shows a perfect match to the corresponding sequence from documents available online derived from manufacturer communications with the World Health Organization [as reported by https://berthub.eu/articles/posts/reverse-engineering-source-code-of-the-biontech-pfizer-vaccine/]. The 5’ end for the assembly matches the start site noted in these documents, while the read-based assembly lacks an interrupted polyA tail (A30(GCATATGACT)A70) that is expected to be present in the mRNA.

ShelvanLee / XFEM# XFEM_Fracture2D ### Description This is a Matlab program that can be used to solve fracture problems involving arbitrary multiple crack propagations in a 2D linear-elastic solid based on the principle of minimum potential energy. The extended finite element method is used to discretise the solid continuum considering cracks as discontinuities in the displacement field. To this end, a strong discontinuity enrichment and a square-root singular crack tip enrichment are used to describe each crack. Several crack growth criteria are available to determine the evolution of cracks over time; apart from the classic maximum tension (or hoop-stress) criterion, the minimum total energy criterion and the local symmetry criterion are implemented implicitly with respect to the discrete time-stepping. ### Key features * *Fast:* The stiffness matrix and the force vector (i.e. the equations' system) and the enrichment tracking data structures are updated at each time step only with respect to the changes in the fracture topology. This ultimately results in the major part of the computational expense in the solution to the linear system of equations rather than in the post-processing of the solution or in the assembly and updating of the equations. As Matlab offers fast and robust direct solvers, the computational times are reasonably fast. * *Robust.* Suitable for multiple crack propagations with intersections. Furthermore, the stress intensity factors are computed robustly via the interaction integral approach (with the inclusion of the terms to account for crack surface pressure, residual stresses or strains). The minimum total energy criterion and the principle of local symmetry are implemented implicitly in time. The energy release rates are computed based on the stiffness derivative approach using algebraic differentiation (rather than finite differencing of the potential energy). On the other hand, the crack growth direction based on the local symmetry criterion is determined such that the local mode-II stress intensity factor vanishes; the change in a crack tip kink angle is approximated using the ratio of the crack tip stress intensity factors. * *Easy to run.* Each job has its own input files which are independent form those of all other jobs. The code especially lends itself to running parametric studies. Various results can be saved relating to the fracture geometry, fracture mechanics parameters, and the elastic fields in the solid domain. Extensive visualisation library is available for plotting results. ### Instructions 1. Get started by running the demo to showcase some of the capabilities of the program and to determine if it can be useful for you. At the Matlab's command line enter: ```Matlab >> RUN_JOBS.m ``` This will execute a series of jobs located inside the *jobs directory* `./JOBS_LIBRARY/`. Moreover, it defines the fracture toughness of the material (assumed to be constant in all material phases). 4. `Input_Crack.m`: Defines the initial crack geometry. 5. `Input_BC.m`: Defines boundary conditions, such as displacements, tractions, crack surface pressure (assumed to be constant in all cracks), body loads (e.g. gravity, pre-stress or pre-strain). 6. `Mesh_make.m`: In-house structured mesh generator for rectangular domains using either linear triangle or bilinear quadrilateral elements. It is possible to mesh horizontal layers using different mesh sizes. 7. `Mesh_read.m`: Gmsh based mesh reader for version-1 mesh files. Of course you can use your own mesh reader provided the output variables are of the correct format (see later). 8. `Mesh_file.m`: Specifies the mesh input file (.msh). In order to increase the growth of rice in the rice crop it is necessary to detect the weed and insects in the rice crop to minimize the growth of weed and insects so that the growth of the rice can be increased.Insect and Weed detection is the important factor to be analyzed. Unmanned Air Vehicle (UAV) is used for data acquisition of rice crop in different phases and states so that high quality of RGB images can be captured. In which we have taken 15 different types of rice crop insects species images and different phases of weed images to train the model. The proposed method facilitates the extraction of weed and insects into the rice crop field using deep learning concept faster region-based convolutional neural networks(Faster R-CNNs) it is implemented using Python3 with the help of Tensorflow API. The result shows that Faster R-CNN method is the state of arts method for detection and classification of weed and insects with good accuracy rate.

An unsupervised learning method is a method in which we draw references from datasets consisting of input data without labelled responses. Generally, it is used as a process to find meaningful structure, explanatory underlying processes, generative features, and groupings inherent in a set of examples. Clustering is the task of dividing the population or data points into a number of groups such that data points in the same groups are more similar to other data points in the same group and dissimilar to the data points in other groups. It is basically a collection of objects on the basis of similarity and dissimilarity between them. For ex– The data points in the graph below clustered together can be classified into one single group. We can distinguish the clusters, and we can identify that there are 3 clusters in the below picture. It is not necessary for clusters to be a spherical. Such as : DBSCAN: Density-based Spatial Clustering of Applications with Noise These data points are clustered by using the basic concept that the data point lies within the given constraint from the cluster centre. Various distance methods and techniques are used for calculation of the outliers. Why Clustering ? Clustering is very much important as it determines the intrinsic grouping among the unlabeled data present. There are no criteria for a good clustering. It depends on the user, what is the criteria they may use which satisfy their need. For instance, we could be interested in finding representatives for homogeneous groups (data reduction), in finding “natural clusters” and describe their unknown properties (“natural” data types), in finding useful and suitable groupings (“useful” data classes) or in finding unusual data objects (outlier detection). This algorithm must make some assumptions which constitute the similarity of points and each assumption make different and equally valid clusters. Clustering Methods : Density-Based Methods : These methods consider the clusters as the dense region having some similarity and different from the lower dense region of the space. A graphical user interface using the graphical user interface development environment (GUIDE) of MATLAB was created to implement the ICM&M method for the ECPL process. The software interfaces with the hardware of the ECPL system’s ultraviolet lamp and DMD, and the ICM&M system’s camera. It was designed to streamline the operation of the ECPL process with the aid of parallel computing that implements online both the ICM&M acquisition and measurement analysis as well as the feedback control method. The application logs the acquired interferogram video data, performs numerical computations for the ICM&M measurement algorithms and control law, saves the real-time data and measurement results for all voxels in the region of interest. Meanwhile, it displays interferogram frames and visualize the photocuring process without a substantial sacrifice in temporal performance of other key functions such as data acquisition and measurement & control analysis. The software could be extended to real-time process measurement and control for other additive manufacturing systems, for example, metal based additive manufacturing aided by in-situ thermal images analysis.

Firstly, a novel focus region detection method is estimated, which uses guided filter to refine the rough focus maps obtained by bilateral filter and difference operator. Then, An initial decision map is got via the pixel-wise maximum rule, and optimized to generate final decision map by using guided filter again. Finally, the fused image is obtained by the pixel-wise weighted-averaging rule with the final decision map via inverse transform.

What Exact Problem is being solved? : Such identified students can be provided with extra resources or special attention can be given to their upbringing. Abstract To identify meritorious students firstly all the educational institutions need to upload the results of students as well as points of extra curriculum activity (activity name, score out of 10 for performance) to the database for a student according to the current class of study. Aadhar number for all the students will always be given (from there students details will be verified).A parent or any other nongovernment institute can also upload scanned copy of result or certificate of any student with his/her Aadhar number and their own details. Admin will Cross-check and verify it for the update in the database. One’s (schools and institutions) first login or registration, there will be a unique token, (user id and password) to the Portal. That login will be further verified. So every institution will have a unique user id and password and students' details will be uploaded yearly and updates will be done twice in a year. The second fold of the solution is to sort the data according to the merit of students. The designed application will perform the operation with the provided data and present a lesser (according to requirement) students' details.
