Introduction
Full-length isoform sequencing (Iso-Seq) technology originally developed by Pacific Biosciences (PacBio) has been widely applied to transcriptome study. In 2014, Oxford Nanopore Technologies (ONT) released its first sequencing platform, MinION, that has been also used to sequence full-length isoforms. IsoSeqSim is an Iso-Seq reads simulator for evaluating the performance of Iso-Seq bioinformatics analysis tools. IsoSeqSim has five modes: 1) "normal" for isoform construction and quantification analysis; 2) "fusion" for gene fusion analysis; 3) "apa" for alternative cleavage and polyadenylation (APA) analysis; 4) "ats" for alternative transcriptional start site (ATS) analysis; and 5) "ase" for allele-specific expression (ASE) analysis.

Install and Run

Download the package (e.g.,
IsoSeqSim-0.2.tar.gz) to a directory (e.g.,/home/) -
Unpack it using the command
tar -zxvf /home/IsoSeqSim-0.2.tar.gz -
Now, you can run IsoSeqSim by the executable file
/home/IsoSeqSim-0.2/bin/isoseqsim. Optional, you can add IsoSeqSim into your PATH so that you can run IsoSeqSim without having to specify the entire path. For example, you can add one lineexport PATH=/home/IsoSeqSim-0.2/bin:$PATHto your~/.bashrc.

Note: considering gene duplication, wherein multiple genic loci (from same/different chromosome) use same isoform ID (e.g., RefSeq annotation library), make sure the isoform ID is unique for different genic locus. For human, suggest to use Ensembl or GENCODE but NOT RefSeq annotation library.

Error Rate
- For PacBio Iso-Seq data, first extract ROI (reads of insert) with the full pass >= 0 and the accuracy >=0.7; then do alignment using GMAP aligner; last calculate the error rate and error pattern using AlignQC software
- PacBio Sequel (Data: our own unpublished Iso-Seq data generated in 2017, 4 Sequel SMRT cells)

- PacBio RS II with P6-C4 chemistry (Data: Alzheimer's disease brain Iso-Seq data released by PacBio in 2016, 40 SMRT cells)
