I have added explanatary comments, some codes(for better comprehension) and provided an example run to make the workflow easier to follow. The order of scripts: GWAS_regenie.ipynb ➡️ PartB ➡️ PartC ➡️ PartD ➡️ PartE ➡️ PartF ➡️ PartG. For the detailed illustration of codes, you can read the slides.
